The University of California at San Diego offers a Ph.D. through their program in Bioinformatics and Systems Biology.

Connecticut

Yale University offers a Computational Biology and Bioinformatics track as part of its Biological and Biomedical Sciences graduate program.

Loyola University Chicago College of Arts in Sciences offers a B.S. in Bioinformatics.

Iowa

Iowa State University offers a B.S. degree in the interdepartmental Bioinformatics and Computational Biology (BCBio) and a graduate degree in an Interdisciplinary Ph.D. Program in Bioinformatics and Computational Biology (BCB).

Maine

The Jackson Lab, a world center of mouse genome informatics offers a graduate training program.

Massachusetts

Boston University offers a graduate program and so does its partner Northeastern University. Northeastern also offers a Graduate Certificate in the subject.
The University of Massachusetts Lowell offers various degrees, from bachelor’s through to Ph.D., in Bio-Cheminformatics.
Worcester Polytechnic Institute offers a B.S., M.S., and combined B.S./M.S. degree in Bioinformatics and Computational Biology, a program shared between the departments of Biology/Biotechnology, Computer Science, and Mathematical Sciences.

The University at Buffalo has been involved in establishing a “Center of Excellence in Bioinformatics“. It used to a range of courses in bioinformatics and related subjects, but all the course links seem to be dead now.
Canisius College — also in Buffalo, NY — has had a state-approved B.S. in Bioinformatics since 2001.
Cornell and Rockefeller Universities, together with the Sloan-Kettering Research Institute offer a “Tri-institutional program in Computational Biology and Medicine“.
Rochester Institute of Technology offers B.S. and M.S. degrees in bioinformatics.

The University of Toledo offers a master’s degree or certificate through its Program in Bioinformatics & Proteomics/Genomics (BPG).

Pennsylvania

The University of Pennsylvania offers some of the best known and longest established bioinformatics programs at bachelor’s, master’s and Ph.D. levels.
Saint Vincent College has a bachelor of science program in Bioinformatics.

Virginia

Virginia Commonwealth University offers both B.S. and M.Bin or M.S. programs in Bioinformatics, including the option to pursue both a bachelor’s and master’s degree in a 5 to 5 1/2 year accelerated program.

Washington

In a cooperative effort begun in 2000, ten outstanding research departments at the University of Washington and the Fred Hutchinson Cancer Research Institute offer an interdisciplinary Ph.D. program in Computational Molecular Biology.
